I had this happen. As far as I know they need to get inside the door and reset the motor (that's what Ford did for me). What happens is they disconnect the battery with the door open and the window is down that half-inch for opening/closing the door before it pops back up to seal when the door is closed. When everything is plugged back in, it thinks it's in the regular closed position when it's really about that 1/2 inch too low, and then goes further down when you open it.

They should know how to fix it and it's totally on them to get it right, free of charge. If they won't or you don't trust them, take it to Ford and have them do it as part of warranty. I'm sorry I don't know what they did or how they did it, just what I was told. I tried the at-home remedies like holding buttons, unplugging the battery etc. and nothing worked.

I understand that you have a coupe.
Did you even look at the link? The link I posted, near the end, has an attached video on adjusting the front windows.

I'm glad I saw this thread. Will have to replace my battery, since car sat for months at dealer. Car only has 300 miles, but want to install an AGM... if I can find one (not so far). Anyway, if I leave the doors closed before removing the old battery, would I have to re-index the windows anyway, or since they were fully up, it wouldn't be necessary? Just curious. Thanks.

I took it back to body shop and yes they fixed it. My understanding is that if window is in-between up + down and ya dis-con the bat is when that can happen.
