HELP! Misfire after cobra jet install

I have a 2016 mustang gt with catless h pipe & roush mufflers. Car ran absolutely great (to be stock) until I did my Cobra Jet manifold, vmp 65mm twin throttle body, JLT cold air intake, excedy clutch & flywheel. Now I’m getting misfire codes in cylinder 4 & 7. I have already checked plugs, coils, & injectors. Could it be the tune? The tuner literally took all day, used 3 different companies (sct, hp, & another) finally got it tuned on hp. Car runs amazing until I get the misfire code. Then I can clear codes & I’m back to running great within 10-15 seconds. Please help..

Mine needed to relearn the misfire profile correction after I installed an aftermarket crankshaft pulley. You might need to do the same.

Also it's supposed to be documented in your owners manual. Is required when clutch swap too.
I wonder if my Engline Light and limp mode after 4 months sitting might be the issue as well.
