Was saddened to hear that my new GT warranty would be voided if I installed long tube headers.
Inexplicably a ford factory supercharger installed by ford dealership doesn’t adversely affect warranty?
Anyone here gone this route and know the most cost effective way to proceed?

Your engine and transmission become covered by a different warranty if you get the supercharger. It's 3/36 instead of 5/60 and doesn't provide as much coverage

I said to heck with my warranty when I bought my Bullitt new in 2019. I dove right in and made it an FBO car with a 150 shot of nitrous with just 472 miles on the odometer.

I say that to say, these engines are very reliable and capable of so much more than what they leave the assembly line with. Mod away and enjoy the sound of LTHs.

The headers will also be a good addition for down the road if/when you ask for more power out of the car.

It wouldn't be voided per se. Rather, any damage or failure that Ford could claim was related to the headers would not be covered.

Yeah, and they can claim whatever they want basically, and force you to take them to court.
