Yea, they can apply it thicker, but it will not be as resilient. Not to mention you need to wait up to a month to let the paint gas out before you can wax or put any protectants on it. That means it's more likely to end up scratched within that time period.There is better paint. Not to mention human paint is massively thicker than robot paint. I might take the deal IF I could have the car painted a custom color I wanted, stripes, etc. if I paid the difference. I'm sure Ford wouldn't go for that. Plus they probably want a dealer to do it, and the odds a Ford dealer does the best paint in the vicinity is slim.
In my experience, and that of many others, aftermarket paint scratches and chips easier than the factory one. That's why most professionals at good body shops will tell you to live with a small imperfection rather than try to repaint the panel or do a partial blend.
