EVAP Delete Codes vs Obstructed Differential Cooler Air Flow

I installed a trailer hitch on my Mach 1 that interferes with the diffuser ducting between the differential oil cooler and charcoal canister. I'm considering deleting the EVAP system to make room for revised ducting but my Tuner no longer turns off EVAP codes. Are there any concerns of tracking or driving around with unaddressed active codes? (I can live with a "check engine light" I just don't want unexpected trouble with a confused ECU?) Thank you.
