Ecoboost A/T 1st gear jerky shift

the only thing on the car is a COBB cold air intake, and a Cobb accessport(stage 1 93oct tune)
When I'm driving every time the car shifts from 1st-2nd the car jerks like its slipping, and in a turn or something when it shifts it squeaks the wheels. It all started happening after I installed the mods. But if I take the time off it still does it.

FYI there was a firmware update from Cobb addressing the jerkiness.

My GT at certain throttle position and RPM would have this "gap" feel in shifting from 1st to 2nd. It feels like slipping but it's more like not applying power fast enough.
It's fine below 2500rpm and above 3500rpm. It's the worst at 3000rpm.
I wonder if Ford has an updated shift logic or something. Kinda hard to confirm since I don't take my car to the dealer for service.
