Driveline Alignment/Driveshaft clunk

Good morning from Texas everyone, and my apologies for the long read.

A brief list of what is on the car(trans/driveline wise):
MGW XSpec Shifter W/Standard Handle, Steeda braided clutch line, Steeda Trans bushing insert, stock clutch. (I do plan on adding the Steeda master cylinder hose replacement and BG II trans fluid in the next coming weeks)

So about 3 weeks ago, I had a shop install my XSPEC MGW shifter and Steeda Braided clutch line. Now, first long drive home(about an hour and a half) It would lock me out of 1st, it has gotten better over time but still occasionally does lock me out when from a dead stop. NOW the reason why i'm thinking it is a driveline alignment or driveshaft issue, is when it does go into gear, it does the clunk. Normal into 1st clunk and then its perfectly fine and shifts through the gears smoothly. I do however have to sometimes shift into 3rd then back to second if locked out of 2nd.

It does still lock me out at high RPMs from 1st to 2nd, but after that, perfect rowing through the gears. I don't believe it's my lockout pin, or I may have to have another shop adjust it. Attempted it the other weekend, but due to shitty tools, wrench kept slipping.

Now this coming weekend, I plan on removing my Steeda Trans bushing and while under there checking the alignment of the trans crossmember. May attempt at the Steeda Master Cylinder hose replacement.
