Chances are it's the clutch and you actually might have a shot at getting it repaired under warranty. If I'm not mistaken, the clutches in these cars come with a 1 year/12,000 mile warranty.

My dealership was shit, I had been complaining about my clutch since 9k miles and they never did anything and denied anything was even wrong, stating that it felt normal and they couldn't duplicate the issues I was having. Sure enough, the clutch went out at 18k. If you do choose to have an aftermarket unit put in, please go to a reliable speed shop. I'm going through hell with mine after their shoddy install.
Can you expand on this? What did they screw up?? It's one of my dilemmas too. I don't have a shop around here I know that I can trust, and might just take it on myself when time comes. Hell, I've done plenty in the past. But at 53, I hate crawling under a car again. :(

I can't go into much detail mechanically but I can tell you that they did not bleed the lines properly at all thus causing numerous lock-out issues and mis-shifts. I kept bringing it up to them and at one point they kept the car for week just to bleed the damn line and it still wasn't fixed properly. I ended up buying a Mity-Vac and bleeding the line myself to fix it. They're blaming the clutch for all my problems but refuse to open the transmission again and take a look.

Now, I'm facing a potential blown up $1,300 clutch due to improper installation if Ford finds improper install to be the cause of my recent string of issues. I'm going to end up having to fight the shop for either new parts + another install or for my money back for my parts, labor and towing.

Go on Yelp to look for a local speed shop that's well known or even the regional section of this site. I'm sure someone from your area can point you in the right direction. Also, don't cheap out and go with a lesser known shop to save a few bucks. I cheaped out on the labor and look where I'm at now; a month and a half of clutch related issues.
