Maybe check wire harness at back of block hasn't been cooked from hanging low?

Codes after changing sensors just means there is a real mechanical problem in the timing train like bad chain, sprockets, phasers, etc.

Take them pizza for lunch one day.
Be calm and professional and stay informed.
This sounds more like a Ford production part issue (not their fault) in the timing train and very difficult for them to find.
Ask them to go easy after changing cam sensors. They probably already realize that if they still get codes the issue is mechanical and timing chain is stretched or crank sprocket cracked. If they get frustrated and just freakn rev it to shiz you might break the timing chain, gear, etc and trash the heads or motor.

From experience on NSX motors, symptoms of stretched/worn belts:
timing problems or codes thrown:
after engine is up to temperature
at high rpm
at high rates of rpm change
under heavy engine breaking

On the Coyote motors, running anything other than 5W-20 or anything other than Ford oil filter might also be added to the list.
Did you recently change oil to a different weight or use a non Ford filter?

Yes, chains and belts are different but chains do wear and build lash and the coyote motors drivers side bank secondary tensioner is wonky.

The cost of replacing the entire timing train is way cheaper before it breaks than after if there is head damage. $440 in parts:

Are the codes on the same bank or different banks? <= super helpful
If different banks, then changing sensors likely not the problem.
If same bank, is it drivers side bank? <=

How often would you come on/off throttle at high rpm while still in gear?
ie. how often was there engine breaking above 6000 rpm?
ie. floored it in 2nd gear till just short of redline and then let off throttle without pushing clutch in?

Update....talked to installer today and they said they where still waiting to hear back from Whipple on these codes. Apparently I have a vehicle that even Whipple is having trouble with. This vehicle has been at the shop since 2/10/2016 and still no light at the end of the tunnel. I will give Whipple a call tomorrow to see what the problem is. The installer says they have never seen this issue and that they are working with Whipple to resolve.Is it the tune? Mechanical? How long does it take to troubleshoot as to what the problem is cause my understanding is that the installer is waiting on Whipple. How much longer will this process take...meanwhile my 2015 mustang sits parked outside a shop for 40+ days. Really? First car I have added supercharger to under warranty and the last. Maybe Whipple can chime in and see if this process can be quicker so that I can get back on the road and out of a rental. I have no issues with the installer or Whipple but I know many people on this forum who have installed the same supercharger with no issues but I would be aware of the problem if there car ends up in the shop like mine that this process is not a quick fix.

Everyone is crossing fingers for you. As painful as this is for you, keep in mind that nobody wants you to be in this position. Whenever I have had even small issues, Dustin and everyone at Whipple have been incredible.

Keep in mind you make this alot easier for those involved by not loosing your shit, even though we understand it must be difficult not to.

If it helps, You havent been in an accident and havent totalled the car or permanently injured yourself or killed anyone. If you get all stressed out it does nothing to make things go faster and you just make yourself miserable. When its all done you are going to say shit I wish I hadnt stressed out over something I cant control. Deep breath, you got this, try to get some sleep and relax.

The only Info I have is what's on this forum. I can assure you it's not the calibration. Any code that is popping up needs to be addressed in an OE type trouble tree.

If it has X code, then we need to find what causes that and that will lead to the solution.

I will investigate tomorrow to see which tech is talking to the dealer.

can they just pull the S/C, put the original parts back on, and flash with the stock tune? That would make troubleshooting easier.

Certainly can but the codes are the same. If it has a cam/crank error code then it has a cam crank error. Whether it's sensor, pinched wire, poor connection or mechanical issue, it's gonna be the same stock or modified in this case. We do not modify factory codes.

Thanks for calling, maybe it helps, all parties involved need to be on the same page. I have talked with the installer twice a week for 4 weeks and hear the same things( they do not know why the car is doing this) and they are talking with Whipple to resolve. It is really out of my hands, I have to trust that Whipple can help resolve this soon.

Attention Whipple warranty purchasers make sure you READ your warranty info in detail if you purchase the warranty. I purchased the warranty but installer/ myself failed to mail the warranty within 30 days of INSTALLMENT OF THE SUPERCAHARGER BY THE INSTALLER, THEY WILL NOT HONOR. Found out today after I contacted Whipple warranty after two months of being TOLD I was covered. Make sure you discuss this and understand the rules before you pay $400.00. Out of pocket now.......oh well, not surprised that after all the issues I am having, this goes right along with it.

That is horrible man! I hope you at least get the money back that you paid for the warranty. Since the shop didn't figure out their issue, I really hope that they don't just really hurt you on the diagnosis time!

Why would Whipple be fussy about the 30 days? If you can show proof of purchase, that should be satisfactory.

Although in this case, it sounds more like engine rather than S/C. Does the Whipple warranty cover the engine ?
