Ok , so I have an issue with my car, my check engine light came on so I hooked up my Whipple flare tool to pull some codes (PO 345, 349. 300, 307 and
308. The 307/308 codes are cylinder misfires. The rest are camshaft issues. So i have had my whipple 2.9 on my 2015 mustang for almost a year with no issues but last week the issue started. I took the car to the Ford dealership(waste of time) for them to inform me that the warranty was voided for the whipple install and basically because I have a downloaded whipple tune they could not reprogram and they would set me up a date to go more in depth. My car only has 7k miles
and not driven hard at all. I think I will call whipple and see if they can send me a new tune and maybe it will clear out. My next option would be to go back to my installer and have them check it out. I really dont think the Ford dealership is going to do anything to help. I hope there are no engine problems( I did get the Whipple warranty for what its worth). Looking for some thoughts as to what it could be. I know when the check engine light is flashing (that is a misfire) and it runs like crap when that happens. Almost afraid of driving it. Any thoughts?

If you see cam shaft codes I would not drive the car anywhere.
If the ecu cant tell where the crank or cam is and you are dropping cylinders there is something wrong like crank or cam position sensor signals are bad. Bad connections - you unplugged, check pins, check for corrosion florida?, bad sensor-less likely, or lash in timing chain or worn/cracked timing gear?
You running TSS or MMR timing gear?

How does it sound at idle? Does it run smooth?

A tune will not fix the issue, it needs to be diagnosed as if it was stock. Still the same crank and cam signal. Could have a sensor fail, cam move too far out of range or many other things. Misfire codes most likely due to whatever is setting the crank/cam.

Ford dealers have a trouble they follow depending on which codes and that will help diagnose what the issue is.

I know one customer damaged the pins on one cam sensor, no idea how but one pin was not seated all the way and intermittently would pop a code.

Just keep in mind, stick engines could still have sensor failures or some other issue. So first diagnose like stock, then proceed to next step.

Cranks fine and idles fine, for the most part drives fine unless check engine lights starts blinking.

Definitely don't drive if it's flashing. Consistent misfires. Hopefully it turns out to be something small.

If it starts and runs the timing sprocket is probably ok. If you are getting cam codes I would look at the cam position sensor or phasers. Did you put in the colder range plugs?

Yes was part of the whipple install. I have had this supercharger on for about 11 months now. Not sure if even supercharger related? No issues up to this point.

It may/may not but should be treated as stock. Some dealers have issues with this but all diagnostics are still stock so there IDS tool, there diagnostic manuals, etc will all work.

There are some known factory cam control issues and it's possible a cam has moved too far out of range.

A simple check for you, remove all stock spark plugs, check the gap, if all still the same range (.028-.032) then the misfire is due to something else. That's a real quick check you could do yourself.

Fortunate for me I have the Whipple warranty and kit was installed by an ASE certified mechanic. Hopefully all will be covered, car is going in shop to the dealer soon. Will update what they find out.

I was just wondering if you had changed a clutch at anytime. I would try a crank relearn and see what happens. Its a very simple process.

Your 100% right, forgot about that but if you change clutch you have to do a relearn. Thanks for adding that.

No change on clutch , still stock....for now.
