I don't think there is any difference between the ports but there is between flash drives. Not all drives are equal and I don't just mean USB2 and USB3. They are just the transfer maximum speeds but even modern USB3 drives get nowhere near the maximum for USB3. Use the most modern / biggest drive you can and even over Syncs USB2 connection it will make a difference.
