The input flange nut sets pinion depth my guess is that it was not the same after the flanges were swapped. I had the same issue when I did mine I had a wine on decel so I had to tighten the pinion nut about 3/4 a turn
That blower is hard to make power with and some tuners wont touch it so with that being said what I would do is sell the Roush and buy literally any other blower they all will make 700+ pretty easily. If not Headers a tune with a smaller pulley and probably a killer chiller to keep IATs in check...

water meth is fine but Lund is right it can fail so you probably shouldn't rely on it. E85 is always going to be the best method. if you really wanna use pump gas I would lower your power goal to 750 and use half a can (16oz) of boostane every tank and it should be plenty happy at that power level
