You may be able to find hood/hatch struts that will work. They hook in the same way so really all you'd need is something that has the same stroke length as the stock ones. I did a little digging around to see if I could find anything, but I haven't found anything yet.
Does the Magnaflow retain the stock exhaust valve assembly? I had this issue with my Borla and it turns out the valve assembly just needed to be lubed, and the extra resistance made the motor think it was blocked so it went into failsafe mode to prevent damage.

Not 100% sure. I would assume if you get the correct buttons and seats and hook everything up it should work. Can't say 100% though because I never did the conversion.
