If you program it using the roush tool it will completely wipe your tune and put theirs in.
You would need to read/save your current file first if you want a backup.
Other data like asbuilt (eg what you can edit in Forscan etc) mostly persists a flash unless its a completely different OS or...
Roush should supply a base tune for that kit.
Contact who you are buying it off to get it. Alternatively contact roush to find out what strategy it came wirh and me we already havw the stock file.
You can also use it with our flex fuel system to remove the issues with learning so you get the best of both worlds.

Out of curiousity what issues are you running into? If you post on our forums with screenshots of what you've tried we may be able to assist dialing it in. I know @engineermike (I think) has done this with success, or I may have crossed my wires with someone else.

Same as running an aftermarket camshaft with overlap. It is going to be hard to meet emissions and keep the cat working correctly. This is where a spark only ghost cam would work best as you are not introducing any overlap/excess CO/fuel into the exhaust.

Providing you set it up so the LTFT does not keep trimming the fuel (it will read lean and dump fuel due to the overlap) along with various other things it won't hurt in the short term any more than running a large cam with overlap would.

I agree. Unless you are doing this as a hobby to learn and have some kind of engineering or IT background a tuner will always be cheaper. Especially once you buy all the required equipment along with any unexpected destructive R&D testing.
