I am assuming you got a tuner kit? Whipple for their stage two kits uses a DW 400 fuel pump. I am pretty sure with a BAP you will still be alright, however, I don't think the 3.625 is a good pulley for pump gas unless you're adding Boostane 3.75 or 3.875 are safer and can get you to your power...
Yes he has talked about it on Facebook and a bit in this video as well. I guess they added some runner length to improve torque and completely redesigned the intercooler. He also mentions in this video that there would be a 3.2 blower coming too since Eaton is doing the 3100.
Looks like you got the redesigned blower. Did you happen to take pictures of the blower with the lid off? Curious to see what else was changed besides the intercooler Dustin mentioned something about different runner length.

I think it should be easy to do something vacuum actuated. You could basically modify the type of actuators that supercharged cars use to close the bypass valve under boost.
Oil pump gears and crank sprocket. Since your car is brand new I wouldn't do it yet because if you're getting the roush blower you can have it with a warranty, however once the warranty is up I would replace them.
You can get the race port on the gen 5 3.0l as well but its not well known, Dustin Whipple says its worth about 200hp on a maxed out blower. No idea if that's true but Scott hasty has his s197 6R80 running 7's with the race port.
