Was the 'thunk' there from the start or did it come on later?

That's interesting. What were the general details of the engineer's report?

I just picked up my GT last week and I too was somewhat concerned with the thunk sound through gearshifting; for me the noise is most pronounced when shifting from second to third.
He simply noted "excessive play in the differential" as he did not want to dissassemble it without first giving them a go. He said it could be a number of things - probabaly the yolk preload or the backlash. He referred to it as "Friday afternoon" build quality to me.
Yesterday the Stealership called me and said that I had voided the warranty by fitting poly diff bushing inserts. Thankfully the guy fitting the bush inserts was the engineer who identified the issue. Hey are unbelievable!

I have this same issue as well. When cruising and shifting around 2500-3000rpms on 1-2 or 2-3 shift. If I shift around 3000-3500 instead I don't really hear it. My car is only 3 weeks old and has 600 miles on it. And it's done it since day one. Sometimes even putting it into first it will make s thunk sound

Unless you know the dealer personally I would recommend that you take it to a motor engineer or suspension specialist and get them to write a report on it.

I don't know them personally. I'll have to find a suspension specialist. Not sure there is even one near me
