Well I just don't know about that being the case in all instances. A senior mechanic at my local dealership said that warranty jobs account for at least 30% of their workshop workload. Without warranty jobs their business probably would not be profitable.They will use anything they can to avoid a warranty item if they see you have modified the car in any way.
My car has the resonator delete, suspension upgrades, air intake etc etc and has never been questioned when in the workshop. I imagine it might be different if my modifications were directly linked to the problem.
