Depend what your replacing.

The main one is a Tune. That will most likely void the engine warranty and they could probably argue transmission warranty too. But it won't void suspension warranty.

Same with replacing the exhaust won't void engine warranty.

Springs I guess could void suspension warranty.

Depends where you go but in general they will tell you any modification that directly affects the warrantied part can void the warranty.

For example putting on lowering springs, if anything goes bad in that assembly they will blame it on the spring. Like if something goes wrong with the strut mount they might say they can't cover it because you put springs in.

Oil catch can I doubt anybody would have an issue with unless they are just a bullshit service manager and you can get replacement tubes to remove it easily anyway.

What I got direct from Ford is that they will only not honour warranty claims if they can prove that a mod CAUSED a failure.

There actually was a thread recently on a blown engine where a catch can was installed. The dealer/ford covered the engine but the dealer told the owner they needed the original components that were removed when the can was installed and not to reinstall it. I found the thread

This. For example a tune would not affect the transmission warranty on a MT s550. Specifically heard that from the service director. Automatic would be a different story in terms of tune and transmission though.
