T56 Magnum XL/Drivetrain issues

So ive had quite a few issues some may be related some may not but im looking for some input as im not too experienced and im also active duty so i just dont have the time to tear into things currently.

Basic rundown of the build
- 2017 Mustang GT
- T56 magnum xl
- Steeda tri axe short throw
- Dss alum driveshaft
- RST Clutch
- BMR cradle lockout
- GForce outlaw axles
- Whipple 3.0L Stage 2
- Airlift 3P

Ive had the kit for awhile now and since before being boosted ( at 20,000 miles) and the cars at around 43k now.

This past summer i started having very strong jerking in lower gears / after initial acceleration and also major clunk noises (the car will literally rock back and forth in 1st gear on accel) Ended up having to rebuild my performance pack differential and got axles put in and it kinda fixed clunk/jerkiness things but not really.

After getting the car back finally i only casually drove to and from work when one day normally shifted and i heard a whirring on accel, took it to a different shop and find out that the axle popped out and the diff was leaking badly so had to get that fixed/resealed and nearly lost another brand new diff after 2500 miles.

Now i have the car back and for the first time in about 6 months i got on it a little bit, strong burning smell but the axles do feel planted. Car is still jerking in low gears, sloppy engagement/shifting, very loud clunk/pop noise when getting off the clutch from a stop / and also when the car moves.

Just seems like never ending issues and a money pit. ive got no clue at all what could be the culprit for all of it and from what ive read online this setup shouldnt drive like a nightmare. The original mt82 drove like butter compared to this.

looking for some ideas to put me in the right direction and finally get the setup driving like it should.

Sounds like your clutch isn't setup right

Have you checked for any driveline/U-joint slop? Motor mounts? I know that Magnum tranny is not a direct drop-in and needs some clearance. Could it be banging the tunnel?

Ive rotated the driveshaft it clunks but i thought that was normal, pulled a bit on it too before and i didnt notice any play. Havent looked into any motor mount issues.

I dont believe its clearance with the tunnel because when i first got it all installed a few years back it seemed like a pretty smooth swap and shifted very smooth/direct but my memory could be bad

If it's not your driveshaft it probably is the transmission. This is a longshot but when you had the MT82 removed and the T56 installed they use different size pilot bearings with the Tremec T56 having a larger diameter input shaft. Could they have removed the old one and forgot to put a new one in?
