SCT Tune changed downshift in 2017 GT

2017 Mustang GT, INSTALLED Roush installed with insert taken out...set it as JLT intake as it is closest in size. Before tune in sport mode, automatic would kind of blip throttle a little then downshift...now, it almost throws me through the windshield on downshifts and not getting the blip any more...any ideas? Installed stock SCT tune and only changed the intake...just seems odd to me. Any help would be appreciated.

For now, I put the insert back in the Roush intake and set the tune back to Stock...blip before downshift is back now...strange! Hoping to get custom tune someday...
