So many know that the mt-82 in the 5.0's have their share of issues. Is the same trans used in the EB models and if yes or no, are they as problematic? Seems alot of tuners tend to go with the Auto models.

The MT-82 can handle abuse, if you are not ham fisted. Mine lived for over 3 years, 85,000 miles and 50+ track passes. Then, the guy I sold it to blew the 5th gear synchro in a week. From what I have read, the clutch is the issue with the EB. The MT-82 should be fine.

More guys are getting the auto because it is bulletproof, and consistent.

The auto will be quicker. While there is more parasitic loss with the auto, there is also consistency, ease of launch and the magic of a torque converter. I bought an auto. An auto turbo car is a perfect combo.

It IS less fun, but I am a drag racer.

I keep seeing this posted, but haven't seen any proof of this yet (maybe I'm not looking hard enough :)). I know an auto is more consistent, but is it really faster?

I did see a video ( by AM ) where there was a manual going up against an auto at the strip and the manual was quicker. Is there a thread with timeslips, or videos that show that this is true?

Livernois has the quickest car out there, they have gone 11.8 @ 114 and they have a premium auto. There are only a couple guys out there with manuals with times right now, WMS being one. I am sure stock to stock, the manual will be quicker due to less parasitic loss. Once you start tuning them, it is a different story.
