Is this happening on both doors? If so, It might be the new speakers. I believe you said you installed the Hertz DSK 165 speakers right? I wonder if they changed the design and they stick out more with the mounting rings and are hitting the inside of the door panel, making it difficult to line up the screw holes? Those are the same speakers I have (with Crutchfield mounting rings) and I didn’t have that problem.

They are a pita use a scribe or tiny screwdriver to center it while pushing up on bottom. hold panel in place and with screw on socket and driver or 3" in extension to get it started.

They go in at a slight angle you can tell by the onset mold angle.

These are important fastening points if don't want rattles

I look at things like this, in this manner.
Ford would not have spent the money on the bolts/hardware if they felt it was not needed.
THe holes line up before you took it apart. figure out what is not allowing them to now.

I think it was the sound deadening I added. I took some out and it fits

really? Learned something new today. Have not ever done it, but if I do!
The outer skin is one sheet of metal and tin cans from the sound waves, the inner door is stamped and stronger with holes in it. Putting it in the doors is more about limiting the discoloring of the sound from the panel movement and noise from it. Cars like the mustang with wide tires most of the road noise is coming from the tires, so cowl foot board front inner unit body structure behind the plastic wheel well liner and rear wheel tubs and floor area.
You know the areas no one puts the sound deaden stuff.

I played with the audio setting and did the flat eq mod, and with 4 tx65 skars and a ct sounds sub in the trunk with polyfill, it's pretty damn good sounding. Problem now is it's loud enough that I developed some rattles I need to hunt down now
