There's not much wrong with the stock pads. Yes there are better, but stainless hoses and motul fluid would make the biggest difference
The compound in the stock EB PP brakes is not as aggressive as the 6 pot pads. With that said tracking on the stock pads may cause the stock pads to transfer onto the rotor causing vibrations.

Once you go beyond a pads heat range it's all down hill from there. I also already noticed some hot spots on the GT PP rotors with stock pads.

All pads transfer on to the rotor that's how brakes work, it's the uneven transfer that causes the problems , most people don't brake correctly (gradual and too easy) and this makes matters worse. Correct heat range is critical to avoid pad degradation as you point out
