So I had a check engine light code come one (P0430) which searching says is egr related.Dealer said no issues found and cleared the code. Said if it come back bring it back.Well, two weeks later it has come back on and they are saying it is catalytic converter related and going to order one for it ( car has 16k miles)

While I'm skeptical this fixes it,I'll let them do their thing and see what happens.

My real question is do I need to put my stock exhaust back on? This way they don't try to pull any we are not gonna cover this catalytic converter exhaust fix because you modified everything past it nonsense?

I can't see why it would be an issue since it's after the rear O2 sensor.
Here's an excellent video to help explain P0430 issue and cause.

I would definitely put the stock exhaust back on. Cats are very expensive and Ford will use any excuse they can to decline that. Even though an aftermarket cat back will have 0% to do with it.
