Over the past couple of weeks I hear a vibration just behind my left ear and I think I found the culprit where the large window rubs against the small convertible window rubber on the top. Some of the felt-like material has worn off, not much.
I got some black microfiber with an adhesive on the back, but it will not stick on the plastic. Picture of the problem area is attached.

Any idea what else I can try to stop the vibration sound?

take a bar of soap and use the edge to rub right where the two areas are touching and producing the squeak.

Sebastian,

I've owned one to many convertibles and you'll be chasing this around for a long time in the "do-it-yourself" mode.

Run that baby back to the dealer and have them fix it under warranty.

Hello sese,

Have you been able to address this with your Ford Dealer yet? If not, please make an appointment with them as soon as possible, as they are in the best position to look into this for you. Also, please PM me with your VIN, dealer, mileage, full name, and best daytime number. I’ll loop in the customer service manager for your area.
