I do not think changing a filter cover will do anything.
If the maf was getting screwed up you would probably see a lean code or crazy trims. There isn't much you can do to screw up the maf readings by using a different air filter cover from 2 cars with the same motor. If the maf housing inside diameter is the same as well as the maf sensor placement between the 19 and 22 lid and they both have air straitiners in them then there basically identical from the sensors frame of reference.
There is only cyl 2 misfire codes in the OP. That being the case, if it was global like gas or a bad sensor every cyl or a bank of cyl's would be affected not just one. IMHO
