Blinking Check engine light

I have a 2016 GT with the Roush Phase 2 Supercharger kit. About a month ago it cut out under a load and the check engine light came on. Code was multiple misfires on all cylinders. They cleared it and happened again a week later. The dealership replaced all the plugs and reprogrammed the crank sensor. Today I barely got a block from my house and the check engine light started flashing. I had it towed to the dealership and am awaiting word on the issue. Anyone have any ideas?
