It looks like version 5.9 for the base radio came out pretty recently. I updated mine yesterday.

Here's some details on the update:
FR3T-14D544-AL
What's included in this update?
SYNC v5.9
ABOUT THE LATEST UPDATE
The new software update for SYNC® includes all the improvements from previous updates, plus additional benefits such as:
Media
Streamlined connectivity allows you to connect smartphones to SYNC® via USB and browse its content on the SYNC screen.48
Voice
When you say, “Call ” the name will now appear on the SYNC® screen, confirming your command.
The voice command “Redial” has been added to call last number dialed.
A message on the SYNC® screen will let you know SYNC is either connecting to the last paired device or searching for a new one.
When you want to switch audio sources, you can now say, “AM” or “FM” without saying “Radio” first.
AppLink
If you are trying to access apps through SYNC® AppLink™ and your device is not connected, SYNC will display a prompt, reminding you that your device must be connected either by Bluetooth or USB for iOS devices.
If you are trying to access a compatible app on SYNC® AppLink™ and it is not running on your iPhone or other iOS device, such as an iPad and iPod Touch, you’ll now be reminded by a voice and screen prompt.48
You can download the update from the Ford Owner web site - http://owner.ford.com/how-tos.html?gnav=header-owners

You need to register there and put in your VIN.

Once you download it unzip it to a flash drive and plug it into the car. On my old Fusion with MFT it would recognize the update and start the install. With the Mustang I had to go to the sync settings menu and start it. From there it took about 20 minutes. I did it while driving. There are long periods where it seems like nothing's happening, but eventually the Lady that lives inside the radio said "Language set to English", then a few minutes later a message came up on the screen saying "INSTALLATION COMPLETE".

I had to re-pair my phone afterwards. I can confirm that when using the call voice command the name comes up on the screen ,but if have idea if it did or didn't before.

Oh, so you can do it yourself? Sweet. I guess you have to be driving. If you try to do this in acc mode in the driveway it could timeout and we all know what happens when a flash update fails. I would imagine the car is programmed not to do that, but I don't trust anything.

Did you unzip the files to the root of the USB device?

Dealer tried to update mine last week and they had the same problem. They found out I had a bad SYNC module and will be replacing it next week. Don't know if that is your problem but might be something to look into.

I was able to perform the update. I had to unzip the files from a windows PC. When I tried from a Mac the files/folder structure would get messed up.

Since the update I've been having problems making calls. My phone and the car's display will indicate that I am connected, but there will be no audio. (I'm using an iPhone 6 with iOS 9.3)

Did you have to re-pair the phone after the update?

Might want to try deleting/re-pairing.

My Galaxy S6 worked great before and after the update.

It's probably too early to determine whether or not this fixes Sync's insistence on forgetting what it's doing and failing to Bluetooth, isn't it?

Because dammit, my six week lease on a functioning system was up last Saturday and I had to pull the fuses again -- and I had yet another error this morning. I mean, come on.

I've tried re-pairing bluetooth. I've reset sync, and I have even tried a full reset (deleted all setting apps etc) on my phone. None of these have helped the situation.

Heh -- I even bought a new phone. One week after I bought it while it was in absolutely box-stock trim running no apps other than Pandora and Pocket Casts, Sync ate shit again.

Sync's problems have been consistent for me across cars ('14 Fusion, '15 Mustang), phones (Galaxy Nexus, S4, S5, LG G4), Android versions (4.4.2, 5.1), and applications (Pocket Casts, Pandora, BeyondPod, Shuttle+).

What's the common thread?

Sync.

It fucking sucks.

I call it STYNC

But to be fair, in my experience its mainly the STYNC Apps that don't work right. Things like STYNC not remembering your apps almost every time you get in the car, etc.
