Ford can now see if you flashed you ECU, and how many times, unlike maybe 5 years ago. If the number of flashes doesn't match your service record, bye bye warranty; at least anything under the hood or transmission that can be associated with strain from extra power from a tune. Putting the tune back to stock before going in for service no longer will get you by.
Your earlier theory Geico will cover anything not warranty is likely debunked as well. I HIGHLY doubt any reputable shop is going to risk insurance fraud to lie on your behalf about your car being modified. And the insurance 100% will ask, it is a routine question before paying out.
Pay to play. Be ready to pay up to fix your car cash, again anything under hood or transmission (or any aftermarket part itself) if you intend to mod.
