Ford part # for the 2016-2017 is GR3Z-10346-L (200 Amp) and GR3Z-10346-P (175 Amp).

Ford Part # for the 2018-2020 is JR3Z-10346-C (175 Amp) (without heated seats) and JR3Z-10346-D (200 Amp) (with heated seats).

Any reason why the 2018-2020 model wouldn't be backward compatible? Any reason why it wouldn't work on a 2016-2017 GT350?

So here's what I found if anyone searches on this topic.

Communicated with a Ford master tech and whipple.

The whipple pulley is the same for the alternator 2011-2023.

The alternator for the 2018+ is the same bolt locations and wiring/connections, the difference being that the 2018+ alternators have an integral clutch in the pulley (ostensibly for overcharge control).

The 2018+ will definitely work on the older gens if you remove the pulley.

Whether or not you can run the new unit (with clutch pulley) on the older gens or run the older alternator (with no clutch pulley) on the newer gens, remains to be seen. I'd imagine nothing catastrophic will occur, you just won't get the functionality of the clutch on the newer gen and not sure what would control the clutch or operate it if it were on the older gens. Hopefully Ford defaulted it to clutch engaged, that would mean it would work 100% and per the older model if it received no control input. Whether or not removing the clutch control would adversely affect the newer models is debateable, but if every whipple kit removes the clutch and no one has reported any issues, I'd say that's compelling that it's not worth worrying about.
