I have a 2016 GT PP1 that has been up graded to a PP2. Running Magna Flow Catback exhaust. Is there a better tune than the factory Pro Cal for HP?

You won't notice that dramatic of a change going from the ford performance pro cal tune to another 93 octane tune from someone else. Maybe a few ponies or more aggressive shifting if your an auto. If you want to upgrade your tune to make more power than get a flex or e85 tune if that fuel is available in your area. Since your a gen 2 car you may or may not need larger injectors depending if your have the gt350 manifold on your car already. An e85 tune is night and day seat of the pants feel and will make more HP than a 93 tune everyday of the week. :)

Agreed on the tune change unless making other changes. If adding long tubes or changing fuel types, or both, then definitely worth a better custom tune. But without major changes no real need for updated tune.
