Update 6/22/16
2nd set of windows came in to replace the 1st replacements that were installed. How's this for quality assurance...

Update 5/27/16 -- I'm looking for opinions!!
I got my car back after the dealer was approved to replace the rear quarter windows, due to defective/rippled trim (see original post below). My passenger side came out great, but my drivers side is now worse, IMO. Originally I thought I could deal with it, but after after thinking about it, I don't think I should be "dealing" with it. Although very minor (in the grand scheme of things) this defect in the trim is very noticeable at almost any angle and from many feet away. I know this can be done right, I haven't seen any Mustangs with this defect (though I'm sure they exist).
Emails between the service manager and me:
-After the windows were replaced, the service manager said "The windows are completed. Although the seals are not perfect, they look much better than the ones we replaced".
-I asked "Could you go into detail about what's not "perfect" about them?"
-He responded "They look similar to the ones on the lot. No ripples though. I just know how particular you are."
My service manager asked me to let him know what I think, so i did, in the politest email I could write. It looks like the window was installed with putting some force on the trim or the trim came like that. I said that if these defects were noticed before installing the window by the parts person, himself, or the installer, then they should have alerted Ford. After all, this is similar to the reason the trim was being replaced. I've asked the service manager if this is the best they can do and am waiting to hear back. But I'd like your opinion, and a Ford Reps opinion (@FordService) on if this is considered acceptable.
Review these pictures and the ones from my original post below. The trim does not sit flush on the car and is creased/dented. Keep in mind, the defective area is certainly more noticeable in person.

After taking delivery on my 2016, I noticed the top part of the rear quarter panel window trim was clearly not glued down well. There's also scratches in the rubber. I took it into the dealer for another issue (they lost my 2nd key and was having anew one programmed) and pointed it out. I mentioned it probably just needs a dab of glue and they agreed, but it was too cold.
In the meantime, I've looked at the rubber trim at an angle and in the light, I can see the bottom trim on both sides of the car are rippled, like more pressure was applied in certain spots during the initial install. The bottom peices can also be pulled up a little bit (this part may be normal).
I'm not scared of claiming warranty work (I got a dealer to replace the carpet in my 2010, talk about that service man being happy with that job). But before I go making a case, could some of you take a look at your rear quarter window trim to see if you have a ripple like effect in yours too? The best angle is standing towards the rear of the car, slightly elevated above the bottom trim peice, looking down on it with some kind of light source coming from the front of the car. If its "normal" I'll tolerate it. The scratches I'll also tolerate. They got hidden pretty well after the ceramic coating was put on.
