First off, Chive on! Better speakers will sound better. However, you are at the mercy of the factory head unit and amp EQ calibrations that are specific to the crappy factory speakers. To get the best out of your upgraded speakers, you will need some kind of DSP to aggregate the factory...

I looked in the trunk tonight. Package tray looks like a possibility although it isn't flat between the speakers. So it would take some creativity. Spare tire well has enough space but would probably require fans as I am sure it would get hot in there and there is some 1/2" insulation/sound...
