You can change the alignment. Go to a performance garage. I know Qatar has a lot of GTR & Patrol tuners. I'm sure someone can help you get it aligned properly.
Yup people used to call Mitsubishi Evo brembo, Brownbo. Their red would turn brown easy. Before big brake kits were produces for every car. We used to make brackets to mount Skyline black or gold brembo to other cars. Stayed away from EVO's Brownbo.

Cobb's Intake, intercooler and tune; Ford has intake & tune. So basically one more item is not a lot more. Lol
Ford dyno charts shows hp & tq measured at crank.
Cobb Tuning chart shows hp & tq measured at the wheels on an AT car.
So Cobb's 320whp is 350-370hp at crank and 375tq is 400-420...
Brembo uses among other steps, pre-treatment spray, epoxy primer, polyurethane paint and transparent acrylic paint. They use paint booth & baking oven.
Reprainting Brembos is very popular in Japan and Europe. Brembo doesn't recommend aftermarket painting though.
How can you go stage 2 without going stage 2? I don't think you understand the concept. Stages are packages so if you go stage 2 then you'll get an intercooler.
Your plan to wait then supercharger is good. I think your correct; supercharger is more cost effective than high HP NA.
Maybe ride and/or drive a couple buddies and/or shop demo cars. See if you like 8000rpm 500hp NA or torque ~600 stage1 and ~700hp stage2 superchargers.

Get at least 3 quotes. Some body shops don't like certain insurance companies. I've had several shops say "we don't work with that company"... "you can get the money from them and You pay us, but we won't waste time negotiating with them directly"
Talk to the shops, look at customer cars...
Also, if you drive hard for more than 30 seconds at a time (realistically most people only go full throttle for short time during passing, on ramp and short street racing) I would recommend an oil cooler.
I think, Cobb Tuning does a great job.
They have it laid out into stage 1, 2 & 3.
Jump straight into stage 2. Then add their or another company's exhaust later.
If 11 total with 2.2 left inside
Change every 5,000 miles:
80% fresh, 20% old oil
Replace with Cheap-Walmart oil and then Good oil *probably not a good idea
Now 80% fresh good oil, 16% cheap Walmart oil and 4% old oil
Replace with Good oil and then Good oil
96% fresh oil, 4% old oil...
