i cant comment on the heat soak but its possible. I will say 3 gallons of 100 octane added to probably crap 91. be lucky if you got to 93 octane.. plus once you get decent octane it will take a couple of pulls for the care to see the improved octane. and if you just dumped the 100 octane on top...

i used ceratec last oil change. just change to MC 5w30. i keep listening for it. i think i hear it from time to time but doesnt seem to be steady. but also recently added cat deletes. so that may add some odd sounds too.

my recommendation for everyone. take it to ford, let them document it. if they take no action then slap 2 bottles of ceratec in it and beat the snot out of it. if afraid to lose the engine dont mod it.
its not fully tested. we know the stock axle breaks. if you use the transbrake with some basic axles just be prepared to break one. id buy them once. just hold off on the transbrake until you upgrade them. footbrake is fine
yes all normal, the transmission issues is fixed with a tune update.. i think i saw someone do a battery reset to fix theirs but i think Ford has a tune update for the transmission.
