throttle body question

2nd gear went out recently (only down shifting though )
And during that same time I'm dash lit up like Christmas tree
I assumed it was something to do with the transmission
But the dealer says the codes show for a throttle body ?
First question is there a way for the dealer not read a code right
What's the chances of a transmission and engine problem at same time ?
2nd would a tune hurt the throttle body I mean iv never heard of it before

And even though I unmodded everything I'm more then sure
My dealer can tell it was tuned
So does any one know a good price for a throttle body for a Ecoboost all
The ones I keep finding or aftermarket and are 400+

You cannot "read a code wrong".

I had a tune on my past Silverado truck and had a throttle body issue, which the dealership replaced under warranty with no fuss. But I doubt the tune was the cause.
