where do I pass the wires over the metal? There is a couple recessed areas, I am assuming through there? I also see a rectangular cutout where I assume the connector should sit - is that correct? I don't want a wire to get pinched or insulation rubbed through by the metal on the car.

Yes that recess in the sheet metal is where the wires supposed to pass over. To protect the wires you could use some techflex over the wires or tape them up with tesa tape. And yes, the rectangular area that you circled is where the vonnector clips to and sits inside that rectangular openning.
