Also probably wouldn't run the flex fuel tune while using regular gasoline, seems kinda obvious since it's in the name and all...

You do know the whole purpose of a tuner Flex Tune is the flexibility of running multiple octane fuels without the need of relearning/flash the ECU for the specific octane. Otherwise people would just run pure e85 tunes.
