I just installed a breather on the drivers side oil filler. My question is the top hose from the valve cover to the air intake hose what it's function and should I remove it and plug the openings.

Just remove it and cap it off on the jbtake tube. Its just a vent tube. So now you will just vent through the fikter, rather than suck it into thr motor. Been running like this for about a year

The tube on the valve cover is the PCV system. A breather will allow for crankcase ventilation but the PCV allows for positive pressure ventilation. (fancy way of saying the engine sucks the air out and back in through the intake) The common consensus is that positive ventilation is better but passive or breathers are just fine.
