Keep reading tons of posts from users all over this site about ECU tunes and warranty.

What is keeping an owner from buying a 2nd hand ECU (from a wrecked car) and swapping it in?

Is the ECU paired to another control module on the car? If so, could both parts be switched at the same time?

Unless Ford locked the ECU which I know its a new part but the security and interaction between the ICP and ECU and PATS is still the same I imagine its plausible. I have a guy who was a master engineer in Mich for Ford he can swap the ECUs. And yes you can have two ECUs you have to pull the Vin data from the ICP (if still stored there) and transfer it to the new PCM before it will even start in the car.

Now do not get me wrong as of the 2010-14s that is how Ford did it, and there 100% has to be a procedure that is done by the basic mechanics at dealers to replace bad ECUs so I would bet money that the process has not drastically changed. So in my opinion it should still be fairly easy. The old way only used the Vin code and other than compatibility and strategy loaded on the ECU there should be no reason you cannot have two of them, unless Ford changed it and locks the ICP/PATS/Vin AND the ECU serial. I cannot imagine they would do that as they do break.

In my experience and I did an auto trans to manual trans in my 11 3.7 Vert its doable. I had both an AUTO and MT ECU and was able to swap them back and forth and it did not affect anything.
