When I got my Whipple today I noticed it had a cold air intake in the box. I currently have a jlt cai. is anyone running the Whipple cold air intake or have any feedback on it or any reasons I should use that instead of the jlt?

Pretty sure you will need to use the Whipple supplied one. I don't think the JLT will work with the Whipple.

The whipple TB is at a completely different location than the JLT. If you feel like hacking up your JLT to fit that's your own prerogative. However, I wouldn't expect whipple to be able to help you much if something is off by way of the tune because of the JLT MAF housing or the like. Just my opinion.

This is no aftermarket replacement for the 18-19 Whipple inlet setups that I know of yet. I would stick with the Whipple supplied setup, not much to improve on there.
