Since I had a shop do my install, the setting was there before and not there after. And that makes sense since there is no factory DSP to manipulate the sound.
The OP in this thread gives the voltage levels. It appears to not be linear and my ears tell me the same. Volume is subjective to a degree so for reference I have Focal Flax 2 way components up front running off of an Alpine 75wx2 amp. No rear channel and an Arc Audio XDI 1100.1 pushing 2 10s...

That looks like misleading labeling. There should be a dedicated channel going to each 6.5" in the lower doors. That's 2 channels from the amp.
There are 2 channels that feed the 3.5" mid in the upper door and the tweeter in the A pillars. That line is split (I believe) before the wire...
I don't know about that. We bypassed both amps when I put in my 5 ch amp. We just took the 4 line level signals to the amp. Point being that there is no dedicated sub out from the HU.
The TwK-88 has 8 channels out. You need all 8 channels for your front stage?
No. You get Front Left, Front Right, Rear Left and Rear Right out of the head unit to the amp in the driver's kick panel. That amp then manufactures the signal to send to the sub amp in the trunk.
Quick update on the L/R issue.
So yesterday I had to take the car to the shop to get some install loose ends wrapped up (loose cabling in the footwell and headliner not reseated) and after I left there I thought I noticed a bigger presence on the left side.

Correct. I have treble down about 4 clicks, mid down about 3 clicks and bass up about 3 clicks.
When I say the right mid bass dominates, the effect is that my right ear is way more tired than my left. That may be the tweeter, too. Hard to tell. I've noticed that when the rears are engaged...
That seems to be where I'm at - a decision point. The system as a whole sounds a lot better when I add a little rear fill. The mid bass added by the stock rears give the overall sound more "body" or "fullness" that seems to be missing from just the Focals.
Even if the time alignment doesn't...
A local shop did the install. I'm pretty sure they just swapped drivers. I found it rather frustrating that the factory paper woofer produced better mid bass than the high end Focal. But we've bypassed the factory amp so maybe the factory amp was playing a big part in that. I've watched that...

I have the 401A Shaker Pro with sub and have bypassed the factory amps to install a 5 channel Alpine X-A90V and Focal PS 165 FX 2 way components in the doors and A pillars..
So I'm running four speakers up front (no mids in upper doors or center channel) using the supplied passive crossovers...
