If your a manual car I would do a PD style blower. Auto I would do centri or turbos. Seeing in your sig. your a manual I would suggest a PD blower even though I have a centri. I think others would have counter points but the whipple's are just more fun for daily and have a more on demand style...
Makes total sense to me in your explanation. have you ever heard of this parameter being adjusted / tunable? In one aspect I'm glad its not a "problem" unique to my set up but still something being amplified as I add more power and chassis work.
In my simpleton mind, it just feels like a delay from the foot pedal module to the throttle body servo. Probably more pronounced with boost but that is what it feels like. Now the spark control parameter your speaking gets over my head a bit but I understand the concept.

Looking at your build thread, I see you did the poly bushings too? In fairness, I still have the stock bushing in the carrier so maybe it will soften up the NVH/Gear whine when I install the red or black poly's? I should be specific, its more gear whine on decel than true NVH.
