Reflash the stock tune and test? That's what I'd do, at least isolate one variable. Assuming the "race pipes" eliminate the cats, so I suppose that could throw a CEL on a stock tune[?] I realize they didn't tune the DCT, but tunes can introduce all sorts of odd behavior (I had an errant tune disable my active exhaust).
I just reflashed Lunds tune first to start there. Next is the stock tune.

So I took the car out for an hour this morning and it happened again. This time I drove for about 45 minutes on surface streets and then got on the interstate. I was going 80 and then accelerated to 85 and the indicator popped up, wrench symbol “see manual.” The manual says it’s a power train fault. Here’s a picture from my Ford Pass app.

the car reduced power and went into limp mode. I parked for 5 minutes and it came out of limp mode and went back to normal.

What’s what the 2020 mustang owners manual states. The 2020 Shelby gt500 mustang supplement says this:

I’ve only seen this once on a friend’s gt350 at a track after ford replaced his motor. Ended up they cut/kinked the wiring harness when installing the new motor.

This probably has nothing to do with your error message however we have Gt500 and we also need to review the gt500 supplement.

I know the GT350s had an interpolated oil temperature, there is no sensor. I thought the trans fluid temperature was measured, but I don't know for certain.

I am not saying for sure it is your trans. Your problem and symptoms to me scream of trans overheat. I just referred to the workshop manual and there are a crapload of sensors that pertain to the trans. Any of those could cause the computer to cause protection. I would verify that is what is causing the power reduction. Duplicate the issue and check all your temp readings.

If it happens again, I would verify the fluid level is correct. There is a fine filter in the cooler line (see diagrams) that if partially clogged, could inhibit fluid flow to your cooler. How many times have you changed fluid on your first change and seen a bunch of crap in the bottom of the pan?

There could be so many different scenarios and until there is data to go one way or the other, we are all guessing. I am not a mechanic, but I did stay at a holiday inn express last night, lol

Reproduce the problem and collect data. Go from there.

Its a Lund tune issue. Id guarantee i and at least 1 other tuner know what it is, as i had that happen early in the tuning game. Go back to stoxk, clear all dtc, i bet it goes away. Then consider swapping to a different tuner

My car had the wrench again last night. Definitely not an overtemp.
Just drove 5 minutes to store. Trans was 112, oil was 175ish.
Parked it all was fine. Came back out and in startup.... the wrench. Said check manual with no other message at all.
Shut it of and started again and wrench was still there.
After 10 seconds or so, wrench went away and no issues with drivability found.

????? What the hell.

No codes or anything strange on OBD Scanner. Cheap version of one but nothing recorded that it gave me back.

This is getting annoying.

This is getting annoying.
Try Forscan - phone version can read all the modules, I think ODBLink MX+ can also connect to the CAN bus. This should show you the code if there is one. Otherwise, you need Ford Diagnostic Tool I believe.

Can you take a picture of the wrench next time? Also, was it the power train fault in the manual ? Did you notice a loss of power or anything weird with the shifts like bucking?

Interesting. It seems we are having the same fault but I’m getting reduced power, which then puts it into limp mode. You’re completely stock correct ?
