Subwoofer ? on a shaker pro system

My current setup is
is dual 10'' JL 10W3
JL XD1000/1 amp
LC2i tied into the rear sub circuit.

My question is this.
would it be better to do away with the LC2i and just use the line outputs off the original sub?
Or is the LC2i doing anything worthwhile.
Currently there is a level control wired into the LC2i that i would loose.
It seems the base sometimes comes in late in songs that it should be there at the start if that makes sense.

Second question is if i delete the factory amp in the kick panel and install a 4 channel amp using the jl audio fix ,would all the factory sync 3 stuff still work?

This is in a GT premium with the navigation and shaker pro 12 speaker system.

So, you were able to wire the LC2i into the factory sub feed wire?
I absolutely could not make that work, and ended up doing high level rica inputs from the deck speakers.

i actually had a local shop install the system originally.
While it sounds good i was wondering if its the best way for sound from the subs.
Or would give me a cleaner sound just cutting the LC2i out of the loop.

I had relocated the amp and cap and installed them where the original factory sub had been located and was having battery drain issues.
I thought it was the capacitor they had installed with the subs but that ended up not being the problem.
What i found was the LC2i even though it provides a switched out it only cut backs to 6 volts which is not enough to turn off my JL amp.
The JL amp would basically stay on 24/7 and since i don't really drive the car during the week (mainly just on weekends) it would drain the battery .

I added a single 10" in the spare tire hole. Factory shaker sub still functions as it's suppose to. This just was added to get bigger, better bass.
