Use a compact amp and put it under the passenger seat. Or if you have the 6 speaker system alpine makes a sub that bolts under the glovebox with a 45 watt per channel amp mounted to it. I was very happy with that setup for a while. Comes with the wiring harness and all.

I wanted better audio also, but did mine with the factory head unit. I used a DSP to get 6 preouts used JL audio 4 channel amp for the interior speakers and then an alpine sub. Changed the speakers out to morels. System sounds awesome...
The aftermarket head unit replaced the apim. That is what told the pcm/bcm to turn the light off. I have no idea how to turn it off now. Might try forscan. That would be my first attempt.
I had vibrations when I had the steeda trans mount insert, after I removed that they went away. As for the programming that was the nice thing about the pro cal it had the 4.09 as an option to choose. Made it a piece of cake. Car had less than 2500 miles when I made the change. It's at 19k now...
I have the Ford performance tune so was able to use the pro cal to change the ratio. I lost nothing in town and highway dropped from 27 to 25 mpg. negligable could have been the wind on those days. But mine has the mt 82D4 Trans and it really helped to swap gears.
Ford used to sell 4.09 gears for the mustang but they are no longer available. I installed them in my 19GT. However mine is a six speed car and they work great even on the highway.
