When you say the rev-limiter isn't optimized, you're just saying that the 350 manifold will continue to flow well past the stock GT redline and having the rev limiter increased will allow you to take better advantage of the 350 manifold?

Check the pins for the camshaft position sensor plugs on top of the valve covers and make sure they plug in properly. The dealer replaced mine and idle issue fixed.
