Yes, with unleashed you have to flash to the tune you want, whether to 87, 91 or 93, but you don't have to flash to stock to switch between tunes though, you can flash between the different octanes without needing to flash to stock.

They seem to be slightly different, with the GT ones having a slight bend, but I think a few people here have used the stock ones from the ecoboost, but for the price better to be safe than sorry.
The brake lines are the same. Usually the used calipers are listed with the brake lines already installed in the calipers, so you just change the whole assembly including brake lines, at least that's how I did mine, both front and back.

The Bosch 3330 below is really good price/performance. The filtering media is a blend of synthetic and cellullose media, which means good filtering and high flow rate. I'm sure the filters above are going to be good as well, as long as you buy one designed for synthetic oils you will be fine...
