This was something that came up early last year when people were taking delivery. Its easy to fix by adjusting the rubberknob height where the hood contacts the body. Dealership can fix it for you.
If anybody else has this problem this is a serious issue and it should be reported here. Don't let Ford or your dealer tell you they can't figure it out and send you on your way.

UPDATE 08/15/15:
This happened to me 6 times on my 7 mile commute to work this morning. My car is bone stock. The last time I was at the dealer, they told me as a temp fix to only put premium fuel in the car. I have been putting nothing but premium in for the whole month of July.

Do the RPMs jump with it? Mine does this the vaccuum will hover around ~20.9 or so then I hear a skip in the exhaust and it will click up to ~18.8. then same thing and back down. You can feel it in the shifter if your hand is resting on it. Only does it sometimes is that a vaccuum leak?
