Actually yes a dealership DOES have to prove that a modification was the direct cause of a failure on a car before denying a warranty claim. Most people just won't challenge it. And those that do often end up winning the battle with the dealership.
I ran the stock tune for the first 1200 miles on the car. Cobb stage 1 for another 6k. And have now had Tune + for 16k. Gas mileage has stayed the same across the board.

Not sure about the aerodynamic drag. But I do know my gas mileage since removing the shutters is exactly the same as when I had them. Hopefully though somebody can answer your initial question.
I removed mine. They did not affect anything performance or economy wise. The car has been the exact same, so to me they really are useless.
That said, if you wish to keep them you would need to use a stock replacement intercooler like a cobb, or the map one. Ones like Full Race, Level's...

I wish I had good tires. I have a 4.7 0-60 on my stock all season 235 goodyears. Can only imagine what I would do on a good 275 summer tire or even a radial.
